I always just use a file push with an external command, so if you're doing that you can just add a line after the call to the msi in the same external command that looks like:
if %errorlevel% equ 1641 set errorlevel=0
On another note, you may want to let the restart occur. The 1641 is the OS saying it needs to reboot to successfully complete the install. You could do this in various ways, but the simplest may be to remove the "REBOOT=ReallySuppress" property.
The same idea with a return of 3010 from msiexec.
C:\Users\Ryan>net helpmsg 1641
The requested operation completed successfully. The system will be restarted so
the changes can take effect.
C:\Users\Ryan>net helpmsg 3010
The requested operation is successful. Changes will not be effective until the s
ystem is rebooted.
