if the value was deleted this command should not return that value. you should open a support ticket for this.
To be clear these values are not present in the property dictionary but they are still used by some server objects. Where they are used they show the word (depreciated) next to them. So the question should have been are depreciated values expected to show up when I execute "blcli_execute PropertyClass listEnumPropertyValues "Class://SystemObject/Server" or is this not expected?

Yes – I would expect that as they are still valid values as they are in use.
ok. That helps clarify that. My next question is, how do you successfully and completely get rid of the value? Is it simply a case of finding all server objects with that value and changing it to something else? Or is it more complex than that? i.e. could there be dependancies elsewhere and if there are how do we get rid of those?
you find all the places it's in use and change the value.

For #2 – no, but you can create a smart group that contains all objects w/ the value set…
