What about the new Delete hardDeleteAllSharedObjects blcli? Think that might resolve the missing link stuff?
I believe that command only touches the db.
Delete checkFileIntegrity only checks and reports on inconsistencies. It does not really fix anything; just for reporting.

This command does not delete entries from the database, it only deletes the files from the fileserver, objects of which are marked for deletion in the database.
I would first try the Delete cleanupDatabase command. I will delete all the rows from db that are marked for deletion. If checkFileIntegrity command also reports about inconsistencies of objects that are marked for deletion, then running cleanupDatabase will reduce that number. Once you have the reduced number, we can proceed with investigation.
