Do you have solve this problem? I have the same problem with some W2K3 server, I can't see normal folders in the root directory f.e. "c:\Company". Agent Version is 126.96.36.1990.

I was wondering, your not falling foul of the Wow64 redirector?
I hit an issue cause by the above recently and it looks similar to yours, but this is perhaps a long shot...
The BBSA agent was, I thought, running as a 64bit service but it was launching the 32bit powershell as an 'external command' in a blpackage job. But to do what I needed todo (Windows Clustering) I needed the 64bit powershell as the 32bit one did not have failover cluster PS module.
To get it to work I had to create a NTFS JunctionPoint (symlink) using the linkd.exe tool from 2003 resourcekit, works fine on 2008R2
linkd c:\mywin32 %systemroot%\system32
Then I could reference the 64bit PS via: c:\mywin32\path\to\powershell.exe
not a direct solution to your issue, but might help turn sme more stones.
What user are you mapped to on the target?
Can that user see these files?
It's the local user Administrator. On the most servers it works fine with this mapping.
In the mean time I found out, the problem exist until I have the RSCD-Agent upgraded to 8.1.3 patch1. When I go back to 8.1.2 patch4, I see all my folders. So it's seems, that some servers have problems when 8.1.3 patch4 is installed.
