You are correct. You'll need to run the Black Box within the same virtual environment as the application you are trying to record. There's a couple of ways to do it, the most obvious one is to have the Black Box as part of the application package when you create it.
Another way is to modify the launch configuration file that Softgrid uses so it would launch a batch file, the command line window or something similar (like the Recording Control) that will launch both the Black Box and your application. Last time I did this (before Microsoft acquired Softricity) they had an OSD file which was an XML file that you could modify and select what you would like to launch.

We were able to use the /exe cmd.exe in the command line for our virtual app. We then manually launched blackbox.exe from that command prompt, then the app, and we are capturing the app in BlackBox.
