Is it these same patches every Job? Are you able to try and deploy them individually? Are you downloading them and choosing the "overwrite"option?
It does appear to be the same for every job. I just tried to deploy one of the patches in
dividually and got the same result. I also tried both selecting and not selecting the overwrite option for downloading the patch. Also, I tried deploying just the patch MicrosoftFixit50288.msi-MS09-A03-2000000-4 0 43 Q502880 Unknown MS09-A03 Windows Server 2003 R2, Enterprise Edition but after I select "deploy selected patches" and it tried to create the package, I get the messsage "Hotfix items cannot be created as there are no patch items". That patch is showing as missing on all the 43 servers I run the patch analysis against.

Just curious, what was the soultion.
The issue in this case was that the Hotfix items had already been created by a user in another role (BLAdmins) and the role did not have a default ACL template that included Everyone.Read in it. This means this hotfix item was seen by the system, BLAdmins, but not this user's role. So the system could not create a deploy package that pointed to the hotfix item since the user could not see it.
Resolution: I added Everyone.Read to all the objects in the Hotfix Repository depot folder that was specified in the "Patch Analysis Configuration."
