We do a similar process that works well for us (we have maybe 10 incoming email addresses). I should mention we use Exchange 2010 (moving to 2016).
We have our mail mailbox for Track-It, and then have other mailboxes do a direct forwarding, configured through Exchange Management, not user side. This retains the original to address enough for Track-It to process the Email Policies based on monitoring address the after putting the email in the Email Monitor Address table in the in the Admin Console.
