to stop a nsh client from using the nsh proxy simply remove the 'appserver_protocol=ssoproxy' 'auth_profile_name=xxx' and 'auth_profiles_file=xxx" from the 'default' line of the 'secure' file on your nsh client.
to stop the appserver from listening on the proxy service port and providing the service:
set app proxysvcport ""
set auth proxyserviceurls ""
restart the appserver service.

As Bill suggested, after removing the entry from the securefile and removing the proxy service port, have you restated the appserver?
I can see only cygwin.txt file in the zip.
