Those scripts should be used to upgrade from 8.2.01+ to 8.2.04. if you are on 8.2.00 then you need to run the migration manager w/ the external files to get to 8.2.01 then run the sql scripts to get to 8.2.04.

If I run BBSA82SP4-<OS>.sh to upgrade the App Server from the base install, doesn't that get me to 8.2.04 or is it still necessary to run the migration manager?

You still need to run the migration manager. That binary just upgrades the appserver itself, not the database. the migration manager will upgrade the database to 8.2.01.
Just to be clear:
If you are on 8.2.00 or lower you would upgrade the appserver w/ the 8.2.04 installer, then run the migration manager w/ the external files from 8.2.04, then run the 8.2.04 sql scripts.
If you are on 8.2.01 or higher you would upgrade the appserver w/ the 8.2.04 installer, then run the sql scripts from 8.2.04.
In this case there was a database schema migration involved in the upgrade from 8.2.00 to 8.2.01.

- Backup BL App Server
- Backup BL DB schema (DBA)
- Stop BL App Server
- Run App Server SP4 upgrade
- Run DB migration sql script (82SP4-external-files) (DBA)
- Run SP4 SQL update scripts (82-SP4-SQL_Update_Scripts) (DBA)
