Did you tried increasing the DEBUG log level of email engine and see it captures anything?-BMC Remedy Various Logging.docx
Also enable sql/Api/Filter Logs when you parse such email and post the logs here.
Coming to your point- "Users receive timeout error response email for these failed messages which are sent by some auto rule(no idea where that auto rule is set)." ----> Is this email to user is going from remedy (sender email)?
